Oh Gods, yes – he would be so angry. And I kind of want to see what Billy does when he realizes that he’s angry at Flint, sure, but he didn’t want him dead. Does he help? Does he use his knowledge of Naval practice to help Miranda and Gates, albeit somewhat reluctantly because whatever else he might be, Flint is part of Billy’s crew and arguably the man who saved him from slavery? If Admiral Hennessy is involved, does he reluctantly condemn him, or does he turn a blind eye to help him escape (because I have complicated headcanon about Hennessy. So much complicated headcanon. Specifically, I don’t think he actually much cared about him being gay. I think he loved him like a son and did what he could to force him to leave London and get away from Alfred Hamilton, and said what he had to toward that end. Not that I think that excuses it, but I don’t think he’s as black and white as he looks at first glance, either.)

I confess I don’t have a solid grasp on Billy. I like his emerging ruthless streak that seems to be focused solely on Flint and how he does see Flint as a bad guy plus his epic ironic background but I’m not sure how to write him.
BUT anyway Miranda would totally get Billy to help bc she is charming and he would respond to her ladylike backbone.

Admiral Hennessy not being like Alfred, as in 100 % asshole. He just chose his own career over his “son”, and I personally find it super terrible but it doesn’t mean he didn’t care. I think the worst thing that he did was leading James into that office WITHOUT warning him Alfred was there. like duuuuude, why couldn’t you have said a word? Hennessey acted like a coward howerver you look at it.
I like to think he regrets it though, so yes, he would try to let Jamesgo (but not condone or encourage piracy).
I think the Navy dude we see in s1 seems like someone who would keep Flint captive without any higher orders (bc from what I’ve read in research, everyone did what they want in the West Indies to get rich bc London too far away and the Admiral was on and off present). so Hennessey would accidentally learn of it while beign there on diff business (the base was then in Jamaica and super underdeveloped) and reluctantly gets involved.
YESSSSS! I could definitely see Miranda getting the news and basically shaming Billy and Gates into looking for Flint and doing the same to Guthrie, because damn it, James is a strong swimmer, he would not have drowned with another ship that close behind. Maybe he found a way to climb aboard the Andromache and got captured from there? Maybe he just plain got picked up by the Scarborough, but either way, she would know better and be looking for him.
I have also never written Billy, so I have absolutely no grasp on him other than to know that he’s basically so Gryffindor it’s painful. He’s got morals, and rules, and he’s 100% about his crew as his family. That’s why he’s so pissed off at Dufresne’s shit, because it’s a betrayal of the entire crew, not just Flint. He’s basically crew mom and I think that’s why he would eventually realize that the crew needs Flint, much as he doesn’t like to admit it. All it would take would be one good, rolicking argument that led to unnecessary violence for him to realize that they can’t actually do without James. Now add on the guilt that you know Billy would be feeling that he was right there when he fell and didn’t save him (because I think Billy would be the sort to do that to himself), and he’d be ready to help.
